As explained in previous threads, the main reason is that emissions regulations are getting stricter. Technically, 50cc engines can meet them, but they would be very expensive products. So not only the Honda Super Cub, but all 50cc motorcycles made in Japan will be discontinued.

From a practical standpoint, the types of front forks are different. The original Cub had a leading link type, which is said to react very differently to the telescopic type when the front brake is applied.
Another minor difference is that the turn signal switch on the original Cub is on the right side, which can be very confusing for first time riders.
