The reason to pick Triss is because

The game isn't even subtle about it.
>people running into yen almost always strongly dislike her, including ones that like geralt, the opposite is true for triss
>yen consorts with emhyr and constantly lies to geralt
>yen's quests involve performing dark magic, necromancy, draining groves of natives, selfish acts like with the djinn and pissing people off,
>triss quests involve rescuing mages, allowing herself to be captured and tortured to help geralt, etc

Player's perception will be that Yen is a bitch and Triss is a nicer more selfless person.
If you ignore this, it comes down to preference in terms of looks and if you have a kink for being treated like shit.
