You can run out of stamine in multiple ways, including using your weapon or jumping. How can you ensure that only actions tied to the athletics skill, i.e. running, earn experience? Not even just on a technical level, but logically? Also, how do you prevent abuse? If a player were to grind athletics levels, could he let his stamina go up by a miniscule amount, then run it back down to zero? Do you implement a minimum threshold for fatigue which must be exceeded before going down to zero will affect the athletics skill again? So, will a pilgrimage through the game world gain less athletics experience than a walk in the park with freqent pauses? What about characters who make sure to keep their fatigue maxed out by investing into enchantments and alchemy? So now you have a system that will be abused by powergamers, while also punishing casuals and roleplayers. If you want to sticvk with that idea, you could of course add more complexity, but at the end you need to wonder if that would still be fun and if that aligns with what the Elder Scrolls set out to do. If one is going to broadly keep the lerning by doing idea, then it should be straightforward enough in how applying a skill will improve it in the long term.
In short, it would be good to just keep having the skill improvement mostly as it is with a few changes: Prevent toggle-walking into a wall giving exp and look into fitting exp rate along something like a bell curve tied to the player's fatigue. It is more realistic and doesn't overly punish different play styles.

Don't know about later TES games, but as of Morrowind, you could level your acrobatics skill from taking fall damage. In a hilarious incident, I jumped off one of the canton islands, possibly the foreign quarter in order to get onto the island proper. I hit the ground without slowfall, took damage and gained a level in acrobatics and became eligible for a character level up.
