some companies force you to use their booking system, which will make you to take the cheapest option available; your hands will be tied if this is the case
otherwise, some booking sites are better than others; since it's not your money, it makes sense to use one site for travel and hotel ... but do understand if you get to do this yourself in the future that sometimes it's better to book travel and hotel on different sites and that shopping around is key for getting the best rate

if you don't have your passport already, you can get that shit rushed (same or next day iirc) if you walk into the office with forms, documentation, pictures, and itinerary (printed out, government loves paper copy) showing travel within the next 30 days

some examples:
when I was sent to barcelona for a job, I told them to book my return flight a week later out of somewhere in germany; I went to museums and a burlesque show in barcelona, then I went to a couple museums (mercedes being one of them) and a burlesque festival in germany
when I was sent to england for a job, I told them to book the flight there a week early, I proceeded to attend a 2600 meeting, a few museums, a couple burlesque shows, and then I went and did the job
