Hell is a very credible threat and redemption, until the events of the show, was a crackpot theory by a bleeding heart hippie. You have the benefit of hindsight in saying it was for no reason, when the reality is given what everyone believed to be the reality at the time, the ONLY way to diminish hell's power at the time was extermination. That's good reason enough.

Even now that an alternative has been discovered, it hasn't invalidated exterminations since redemption can only be voluntary. There's no way heaven should trust a pit full of psychopaths to collectively and voluntarily change their ways in a big enough way to reduce the threat of hell to acceptable levels. The risks of not exterminating outweigh the risks of exterminating, with no actual plus sides for heaven. Hell only needs to break the dam once to fuck things in heaven up for eternity.
