My headcanon shit, is he does indeed get thrashed beyond repair fighting and defeating a Proto-Zero, but Light wont let his "son" die completely, and the sense of justice that Rock developed despite being a robot, is the final piece Light was missing to achieve true artificial intelligence, a moral consciousness, which is what is installed into X and is what makes him unique to other Reploids. In that sense, the original Mega lives on in X, as the morality system he developed during his "life" and being a hero of justice, which now is a key component in his next-generation counterpart.
