I would put the games in separate folders, MiSTer uses folders to determine that it should use the same memorycard for multi-disk games. While it should still be creating memorycards based on filename in that case, it really expects you to have each game in it's own folder.

Also, while CHD will probably work fine for most games, it can cause issues in some of them over BIN/CUE.
